The problem is that it is difficult to control Altair when he's free running. On dry land, missing a step while free running only means that you break your stride. Around water, however, you drown. The solution isn't allowing Altair to swim; the solution is to make the controls more intuitive when free running so you don't jump in water in the first place.

I just tell myself that he can't swim because of the equipment he's holding being too heavy. Interesting fact that isn't really related, but, most pirates couldn't swim. I can accept him drowning in the ocean but, he drowns in the canal in Damascus.

I don't intentionally try to get him into the water, I just happen to miss a post while jumping.
